It would be highly desirable to have a tool for doing small alterations to uploaded images like cropping or rotating images.

Although I understand the motivation behind the request it doesn't fit into our scope. Basically we don't want to replicate tools which are already available in other open source software.
E.g. there is the excellent GIMP (https://www.gimp.org/) software which offers much more advanced/sophisticated functionality to manipulate image than OpenAtlas would ever be able to.
Anyway, thank you for your suggestion and we will leave this issue on the wishlist for some time in case someone wants to implement and maintain (maintaining being the important part) image manipulation functionality.
